Net run rate is a bit of a misnomer considering the way it has been used in ICC tournaments. Now when 2 teams are clashing with equal points, we look at run rates to differentiate the better side. What we are actually interested in is finding out which team had the better margin of victory or a close loss. This also makes sense as NRR in isolation would never give a clear picture about the team's performance. The ICC is cognizant about this as only then would the 50 over penalty make sense in at least some scenarios. ICC needs to come with a different term for NRR considering the way its been used.

I think whenever teams are playing against minnows and they want to improve run rate to qualify or that sort of scenario. They choose to bowl first.

Wickets matter in ODIs. Do you know of D/L system? Wickets are most important

D/L is not based on a completed match - it is trying to project how a team would fare from its present score, and wickets obviously matter. More wickets means the team is less likely to chase down the opponent score. It makes perfect sense here. NRR is based on a completed match. That is the difference. If the first batting side cannot last 50 overs, obviously it is their fault. The causes here are not due to extraneous factors like rain as in the case of D/L.
