Two broad reasons for that: a) Hindu opposition is varied. It can range from politicial (Aandhi, Kissa Kursi Ka), social (Water) and religious (Parzania). Muslim opposition is largely religious. Also not sure why anyone would include movies like Gangs of Wasseypur in this list. The opposition was in a mohalla, not even the entire town. b) Muslim opposition can often be more frequent, not for the movie itself, but say songs. You can make a list bigger than the original one within this thread just for the songs that irked the Mullahs :doh: Two that come to mind quick were a) ya Mustafa ya Mustafa from Aatish (*ing Sanjay Dutt, Aditya Pancholi - the first Sanjay Gupta caper). The Mullahs were up in arms to change that as Mustafa was sacred. b) Noor-ul-Allah from Meenaxi (MF Hussein). The Mullahs were having a problem as it was a straight lift from Quran. In fact if I remember correctly due to the controversy the movie was pulled from the theatre.
