Indian top 5 has scored less runs then bottom 5 in these 2 test

It does not work that way. that does not imply that bottom is better. Top face different conditions and fresh bowlers. Bottom faces tired bowlers. That is why I feel Vijay has cost us this series. If the opening stand was ever 50 runs India would have easily posted 300 everytime.

Assuming your post is not meant as a joke, it could happen because the bottom 5 now playing in top 5 would score relatively much less than what they would in their regular positions. For e.g. they may get single digit scores which would not be hard to beat
